Building PHYLIP-3.57c with EMBOSS-2.9.0

I'm posting this here in the hope that it may save a bit of time and frustration for someone. This updated README (which actually contains the Installation instructions) for PHYLIP-3.573c clarifies a number of issues which are easy to miss if the instructions in the original README are followed.

Symptoms of these problems include the following error messages, obtained when one attempts to run the tools from the PHYLIP suite:

% ednadist Error: File /usr/local/src/EMBOSS-2.9.0/embassy/phylip/emboss_acd/ednadist.acd line 0: ACD file not opened %

This is caused by the absence of a directory 'phylip' - adding the symbolic link discussed in step 5) below fixes this problem.

% ednadist Error: File /usr/share/EMBOSS/acd/ednadist.acd line 1: (ednadist) Attribute 'embassy' unknown %

The root of this problem is a version mismatch in the ACD code for EMBOSS-2.9.0 and the PHYLIP-3.573c code. The problem is solved by re-compiling EMBOSS after applying a patch as discussed in step 6) of the updated README file below.

ProtML Before using any of the programs you should read the main documentation file main.doc, the documentation file for that group of programs, and the documentation file for the program. The interactive programs have not been modified or included here as they would give no advantage form having an emboss interface. Emboss problems mail emboss-bug (at) embnet [.] org Installation. This procedure assumes that EMBOSS has already been compiled and installed. If this is not the case, obtain EMBOSS and install it following the instructions provided with the EMBOSS package, taking care to apply the patch discussed in step 6 below prior to compiling EMBOSS. 1) Go to the emboss source directory: cd EMBOSS-2.x.x 2) make new directory embassy if it does not exist already: mkdir embassy 3) Go into that directory: cd embassy 4) unzip and untar the file. N.B.: the resulting directory is called PHYLIP-3.57c, not PHYLIP-3.573c as one might expect. gunzip PHYLIP-3.573c.tar.gz tar xvf PHYLIP-3.573c.tar 5) create a symbolic link 'phylip' to the directory: ln -s phylip PHYLIP-3.573c.tar 6) replace the file EMBOSS-2.9.0/ajax/ajacd.c with a patched version, which can be found at ftp://ftp.uk.embnet.org/pub/EMBOSS/patchfiles/ajacd.c 7) recompile and re-install EMBOSS 8) go into the phylip directory cd PHYLIP-3.57c 9) configure and compile ./configure (use same options as you used to compile emboss) make make install
